Linkage analysis was performed on 1040 (LG/J x SM/J)F2 animals to identify genetic loci associated with skeletal traits. The F2 population consists of two sets of intercrosses where intercross I (n=533) was phenotyped at 10-weeks of age and intercross II(n=507) was phenotyped between 72- and 237-days of age. Parental strain LG/J displays increased body weight compared to SM/J. Seventy skeletal traits were measured. Intercross I was genotyped for 76 microsatellite markers on 19 autosomes (excluding X chromosome). Intercross II was genotyped at 95 microsatellite markers and 369 SNP markers, including 16 SNPs on chromosome X. One hundred five pleiotropic loci were identified representing 798 single trait QTLs. The average number of traits associated per QTL was 7.6. In general, LG/J-derived alleles confer increased skeletal trait measurements.

On mouse Chromosome 9, five skeletal trait QTLs were identified at 22.3 cM (Plskt45; LPR=6.47), 38.3 cM (Plskt46; LPR=7.12), 44.2 cM (Bscrl; LPR=5.15), 66.8 cM (Plskt47; LPR=12.01) and 92 cM (Plskt48; LPR=2.55).

Plskt45 (pleiotropic skeletal traits 45) maps to 22.3 cM and is associated with two skeletal traits- fourth lumbar length and sacral width. The QTL confidence interval spans 0 cM to 28 cM.

Plskt46 (pleiotropic skeletal traits 46) is linked to nine skeletal traits at 38.3 cM, including pubis length in males, necropsy weight, sacral length, forelimb superior spinous length, third caudal length in males, weight at 10 weeks of age, cranial vault width and zygomatic width. The Plskt46 confidence interval spans 36 cM to 42 cM.

Linkage to basicranial length, Bscrl, mapped to 44.2 cM on mouse Chromosome 9. The QTL confidence interval spans 41 cM to 49 cM.

Plskt47 (pleiotropic skeletal traits 47) is linked to six skeletal traits at 66.8 cM. Associated traits include mandible square root of condyloid process area and incisor alveolus area, third thoracic length, cranial vault height, ischaic-pubis ramus length in males and tibia length. The confidence interval for Plskt47 spans 59 cM to 70 cM.

A locus at 92 cM on chromosome 9 exhibits linkage to six skeletal traits and is named Plskt48 (pleiotropic skeletal traits 48). The QTL confidence interval spans 71 cM to 94 cM. Skeletal traits associated with Plskt48 include humerus length, forelimb infraspinous length, hindlimb innominate length, pubis length in females, mandible square root of coronoid process area in females and third metatarsal length.
