Linkage analysis was performed on 1040 (LG/J x SM/J)F2 animals to identify genetic loci associated with skeletal traits. The F2 population consists of two sets of intercrosses where intercross I (n=533) was phenotyped at 10-weeks of age and intercross II(n=507) was phenotyped between 72- and 237-days of age. Parental strain LG/J displays increased body weight compared to SM/J. Seventy skeletal traits were measured. Intercross I was genotyped for 76 microsatellite markers on 19 autosomes (excluding X chromosome). Intercross II was genotyped at 95 microsatellite markers and 369 SNP markers, including 16 SNPs on chromosome X. One hundred five pleiotropic loci were identified representing 798 single trait QTLs. The average number of traits associated per QTLwas 7.6. In general, LG/J-derived alleles confer increased skeletal trait measurements.

On mouse Chromosome 11, six skeletal QTLs were identified at 14 cM (Plskt54; LPR=9.7), 34 cM (Plskt55; LPR=6.12), 46 cM (Plskt56; LPR=13.32), 67 cM (Plskt57; LPR=14.21), 86 cM (Plskt58; LPR=16.82) and 108 cM (Plskt59; LPR=5.95).

Plskt54 (pleiotropic skeletal traits 54) at 14 cM exhibits linkage to seven skeletal traits and the QTL confidence interval spans 9 cM to 28 cM. Associated skeletal traits include mandiblesquare root of coronoid process area, hindlimb calcaneus length, tibia length, ilium length in males, innominate length, third thoracic length in males, and zygomatic width in males.

Plskt55 (pleiotropic skeletal traits 55) maps to 34 cM and is associated with three skeletal traits- mandible square root of molar alveolus area, interorbital width and fourth lumbar length. The confidence interval for Plskt55 spans 29 cM to 39 cM.

A locus at 46 cM displayed linkage to twelve skeletal traits, including cranial vault width, mandible square root of masseteric area, square root of coronoid process area, square roote of condyloid process area, square root of corpus area and square root of incisor alveolus area, first lumbar length, third thoracic length, sacral width, third metatarsal length, palate length in males and skull frontal bone length. This QTL spans 37 cM to 49 cM and is named Plskt56 (pleiotropic skeletal traits 56).

Plskt57 (pleiotropic skeletal traits 57) at 67 cM is associated with ten skeletal traits (eighth thoracic length, scapular width in males, infraspinous length in males, cranial vault height, facial length, hindlimb obturator foramen length, sacroilial joint length, ischaic-pubis ramus length, first lumbar length and pubic symphysis length.) The Plskt57 confidence interval spans 64 cM to 69 cM.

Plskt58 (pleiotropic skeletal traits 58) maps to 86 cM and is linked to twelve skeletal traits. This locus spans 79 cM to 90 cM. Skeletal traits associated with Plskt58 include first lumbar length, basicranial length in males, zygomatic length, hindlimb calcaneus length, tail length, sacral length in males, eighth thoracic length in males, necropsy weight in males, zygomatic width in males, mandible square root of angular process area in males, third thoracic length and mandible square root of mandible masseteric area.

The QTL confidence interval for Plskt59 (pleiotropic skeletal traits 59) spans 101 cM to 109 cM. This locus is associated with three skeletal traits (forelimb superior spinous length, eighth thoracic length and third thoracic length) with peak linkage at 108 cM.
