Linkage analysis was performed on 1040 (LG/J x SM/J)F2 animals to identify genetic loci associated with skeletal traits. The F2 population consists of two sets of intercrosses where intercross I (n=533) was phenotyped at 10-weeks of age and intercross II(n=507) was phenotyped between 72- and 237-days of age. Parental strain LG/J displays increased body weight compared to SM/J. Seventy skeletal traits were measured. Intercross I was genotyped for 76 microsatellite markers on 19 autosomes (excluding X chromosome). Intercross II was genotyped at 95 microsatellite markers and 369 SNP markers, including 16 SNPs on chromosome X. One hundred five pleiotropic loci were identified representing 798 single trait QTLs. The average number of traits associated per QTLwas 7.6. In general, LG/J-derived alleles confer increased skeletal trait measurements.

On mouse Chromosome 12, four skelet traits QTLs mapped to 4 cM (Plskt60; LPR=14.57), 24 cM (Plskt61; LPR=15.05), 42.8 cM (Plskt62; LPR=12.85) and 83 cM (Plskt63; LPR=13.8).

Plskt60 (pleiotropic skeletal traits 60) displays linkage to five skeletal traits with peak association at 4 cM. The QTL interval spans 0 cM to 9 cM. Skeletal traits linked to Plskt60 include face height, eighth thoracic length in males, zygomatic width in males, interorbital width and skull frontal bone length.

Seven skeletal traits display linkage to a locus at 24 cM named Plskt61 (pleiotropic skeletal traits 60). The confidence interval for Plskt61 spans 15 cM to 27 cM. Skeletal traits associated with Plskt61 include third caudal length, mandible square root of angular process area in females, necropsy weight, ilium length, mandible square root of condyloid process area, third thoracic length and face height.

Plskt62 (pleiotropic skeletal traits 62) displays peak linkage to seven skeletal traits at 42.8 cM. These traits include third metatarsal length in males, first lumbar length, third thoracic length in females, fourth lumbar length, palate length eighth thoracic length and face width. The QTL interval for Plskt62 spans 39 cM to 46 cM.

Plskt63 is linked to four skeletal traits at 83 cM (zygomatic length, ischaic-pubis ramus length, mandible square root of incisor alveolus area, interorbital width). The QTL confidence interval spans75 cM to 86 cM.
