Linkage analysis was performed on 1040 (LG/J x SM/J)F2 animals to identify genetic loci associated with skeletal traits. The F2 population consists of two sets of intercrosses where intercross I (n=533) was phenotyped at 10-weeks of age and intercross II(n=507) was phenotyped between 72- and 237-days of age. Parental strain LG/J displays increased body weight compared to SM/J. Seventy skeletal traits were measured. Intercross I was genotyped for 76 microsatellite markers on 19 autosomes (excluding X chromosome). Intercross II was genotyped at 95 microsatellite markers and 369 SNP markers, including 16 SNPs on chromosome X. One hundred five pleiotropic loci were identified representing 798 single trait QTLs. The average number of traits associated per QTLwas 7.6. In general, LG/J-derived alleles confer increased skeletal trait measurements.

On mouse Chromosome 14, six skeletal QTLs were identified at 10 cM (Plskt69; LPR=6.03), 20.6 cM (Plskt70; LPR=5.09), 28 cM (Plskt71; LPR=9), 43 cM (Plskt72; LPR=10.74), 60 cM (Plskt73; LPR=8.7) and 69.4 cM (Plskt74; LPR=3.49).

Plskt69 (pleiotropic skeletal traits 69) is located at 10 cM and the QTL confidence interval spans 3 cM to 25 cM. This locus displays linkage to five skeletal traits- femur length in males, forelimb superior spinous length in males, third thoracic length in females, mandible square root of condyloid process area and hindlimb obturator foramen length in males.

Linkage to thirteen skeletal traits maps to 20.6 cM on chromosome 14. This locus isnamed Plskt70 (pleiotropic skeletal traits 70). Skeletal traits associated with Plskt70 include ulna length, zygomatic length, mandible square root of condyloid process area and square root of molar alveolus area, palate length, forelimb superior spinouslength in males, third metatarsal length in males, necropsy body weight, hindlimbischium length, skull frontal bone length, eighth thoracic length, forelimb infraspinous length and scapular width.

Plskt71 (pleiotropic skeletal traits 71) is associated with twelve skeletal traits with peak linkage at 28 cM. The QTL confidence interval spans 18 cM to 42 cM. Skeletal traits linked to Plskt71 include face width, cranial vault height, width and length, hindlimb innominate length in males, sacroilial joint length in males, mandible square root of masseteric area and square root of angularprocess area, basicranial length, first lumbar length in males, third thoracic length and eighth thoracic length.

A locus at 43 cM on chromosome 14 named Plskt72 (pleiotropic skeletal traits 72) displays linkage to eleven skeletal traits, including face height, eighth thoracic length, interorbital width, ilium length in males, third caudal length, pubis length in males, fourth lumbar length, innominate length in females, third thoracic length and mandible square root of angular process area. The QTL interval for Plskt72 spans 37 cM to 47 cM.

Plskt73 (pleiotropic skeletal traits 73) is located at 60 cM. This locus spans 51 cM to 63 cM and is associated with eight skeletal traits, including first lumbar length in females, mandible square root of masseteric area, hindlimb ischaic-pubis ramus length, first and fourth lumbar lengths and sacroilial joint length in females.

Two measurements of the third caudal length are associated with Plskt74 (pleiotropic skeletal traits 74) at 69.4 cM. The QTL confidence interval spans 61 cM to 73
