QTL Reference Notes

The Collaborative Cross (CC) is a large (~1,000 line) panel of recombinant inbred (RI) mouse strains being developed through a community effort (Churchill et al. 2004). The CC combines the genomes of eight genetically diverse founder strains - A/J, C57BL/6J, 129S1/SvImJ, NOD/ShiLtJ, NZO/HlLtJ, CAST/EiJ, PWK/PhJ, and WSB/EiJ - to capture nearly 90% of the known variation present in laboratory mice. CC strains are derived using a unique funnel breeding scheme. Once inbred, the RI CC lines can be used to generate thousands of potential 'outbred' but completely reproducible genomes through the generation of recombinant inbred crosses (RIX). The designation 'PreCC' is used to describe a mapping population of CC mice that is still at incipient stages of inbreeding. CTC (2004), Churchill, G. A., et al.. Linkage analysis was performed on 371 PreCC#/Tau mice using 170,935 SNP markers to identify QTL associated with survival time after infection with Aspergillus fumigatus (Build 37). Four significant QTL (Asprl1-4) and three suggestive QTL (Asprl5-7) were identified.

QTL Asprl1 maps to 42.29 - 58.96 Mb on Chromosome 8, with a peak LOD score of 6.24. Asprl1 is driven by a contrast between the wild-derived strain WSB/EiJ versus the other CC founder strains.

QTL Asprl2 maps to 93.65 - 99.58 Mb on Chromosome 10, with a peak LOD score of 5.78. Asprl2 is driven by a contrast between the wild-derived strain CAST/EiJ versus the other CC founder strains.

QTL Asprl3 maps to 29.29 - 38.5 Mb on Chromosome 15, with a peak LOD score of 5.72. Asprl3 is driven predominately by differences between WSB/EiJ and the other CC founder strains.

QTL Asprl4 maps to 9.97 - 24.57 Mb on Chromosome 10, with a peak LOD score of 5.43. Asprl3 is driven predominately by differences between CAST/EiJ and NZO/HiLtJ versus the other CC founder strains.

QTL Asprl5 maps to 4.38 - 14.54 Mb on Chromosome 18, with a peak LOD score of 4.48.

QTL Asprl6 maps to 108.46 - 125.52 Mb on Chromosome 3, with a peak LOD score of 4.24.

QTL Asprl7 maps to 5.49 - 14.31 Mb on Chromosome 2, with a peak LOD score of 4.08. Asprl7 is driven by a contrast between the wild-derived strain PWK/PhJ versus the other CC founder strains.
