Linkage analysis was performed a mapping population of 30 inbred BXD mouse strains to identify loci related to gut microbial composition. Mice were genotyped at 3,785 informative markers (SNPs, insertion/deletions, and copy number variants). Nine QTL related to gut microbial composition reached genome-wide significance:

QTL Gmcq1 (gut microbial composition QTL 1, order Bacillales) maps to Chromosome 17 from 21.71 - 26.63 Mb with a peak LOD score of 4.25 at 21.83 - 23.00 Mb. The C57BL/6J allele is associated with an increase in gut bacteria of the Order Bacillales.

QTL Gmcq2 (gut microbial composition QTL 2, order Bacillales) maps to Chromosome 17 from 7.37 - 10.44 Mb with a peak LOD score of 4.12 at 7.75 - 10.17 Mb. The C57BL/6J allele is associated with an increase in gut bacteria of the Order Bacillales.

QTL Gmcq3 (gut microbial composition QTL 3, family Prevotellaceae) maps to Chromosome 12 from 78.36 - 95.8 Mb with a peak LOD score of 5.40 at 90.15 Mb. The DBA/2J allele is associated with an increase in gut bacteria of the Family Prevotellaceae.

QTL Gmcq4 (gut microbial composition QTL 4, family Rikenellaceae) maps to Chromosome 15 from 92.73 - 97.39 Mb with a peak LOD score of 4.16 at 95.15 - 95.78 Mb. The DBA/2J allele is associated with an increase in gut bacteria of the Family Rikenellaceae.

QTL Gmcq5 (gut microbial composition QTL 5, family Staphylococcaceae) maps to Chromosome 17 from 7.39 - 10.44 Mb with a peak LOD score of 4.12 at 7.75 - 10.17 Mb. The C57BL/6J allele is associated with an increase in gut bacteria of the Family Staphylococcaceae.

QTL Gmcq6 (gut microbial composition QTL 6, family Staphylococcaceae) maps to Chromosome 17 from 21.71 - 26.66 Mb with a peak LOD score of 4.10 at 21.83 - 23.00 Mb. The C57BL/6J allele is associated with an increase in gut bacteria of the Family Staphylococcaceae.

QTL Gmcq7 (gut microbial composition QTL 7, genus Bacteroides) maps to Chromosome 4 from 87.58 - 95.23 Mb with a peak LOD score of 3.88 at 87.70 - 88.04 Mb. The DBA/2J allele is associated with an increase in gut bacteria of the Genus Bacteroides.
