FISH analysis revealed the presence of two integration sites for the transgene on mouse Chromosome 5. Further, the Msx1 and 1x markers were shown to lie between the two integration sites. Further analysis indicated that the proximal intergration site co-localized with the Shh gene. Ssq was backcrossed with M. m. castaneus to determine which of the intergration sites localized with Ssq. Only mice homozygous for the proximal insertion site displayed the homozygous Ssq phenotype. FISH analysis suggested that the proximal site was at a distance of ~ 800kb relative to the Ssh gene. The authors suggest that the Ssq phenotype is a result of interference with the cis regulation of the Shh gene.
