Genome scan was performed on a population of (LG/J x SM/J)F2 animals to identify QTLs associated with litter size. 96 polymorphic markers were screened across the 19 autosomes with an average intermarker distance of 21.5 cM. Parental strain LG/J has slightly larger litters compared to SM/J (average of 0.88 pups more.) F1 hybrid females have larger litters compared to both parental strains (average of 5 pups more.)

Two loci showing linkage to litter size at the chromosome-wide level mapped to 0.5 cM on mouse Chromosome 7 near D7Mit21 (LOD=2.70) and to 53 cM on mouse Chromosome 12 near D12Mit6 (LOD=2.35). The chromosome 7 locus exhibits additive inheritance with LG/J-derived alleles conferring increased litter size and explains about 7.41% of the variance. The chromosome 12 locus exhibits overdominant inheritance and explains about 6.52% of the variance. Heterozygous females have larger litters compared to homozygous females of either genotype. The chromosome 7 and chromosome 12 loci do not exhibit epistatic interactions. These loci need to be confirmed by further study.

Four interacting epistatic locus pairs were identified that are significant at the genome wide level. The locus pairs are as follows: D2Mit17 (69 cM) and D5Mit47 (1 cM), D2Mit22 (84 cM)and D15Mit2 (46.9 cM), D4Mit163 (21.9 cM) and D18Mit51 (37 cM), and D11Mit333 (66 cM) and D14Mit5 (22.5 cM).
