QTL analysis was performed on 135 female animals from a (C57BL/6J-Apoetm1Unc x C3H/HeJ-Apoetm1Unc)F2 intercross to identify expression QTLs coincident with 22 physiological traits. A panel of 1,065 SNPs at an average spacing of 1.5 cM was used for the genome scan. Animals were fed a Western diet for 16 weeks. Twelve gene modules totaling 3,421 genes were analyzed for eQTLs. Nine blue module QTLs, which relate to body weight, are associated with 30 cis-eQTLs.

Wtmq1 (weight module QTL 1) mapped to 56.8 Mb on mouse Chromosome 2 near rs3662347. Potential candidate genes near this locus as identified by cis-eQTL analysis include Rif1 (31 cM), Neb (30 cM), Gpd2 (33 cM), Galnt3, Scn7a (45 cM), and Metapl1.

Wtmq2 mapped to 79.8 Mb on mouse Chromosome 3 near rs3714671. Potential candidate genes for Wtmq2 as identified by cis-eQTL analysis include Lrat, Tdo2, and Gucy1a3.

Wtmq3 mapped to 82.8 Mb on mouse Chromosome 5 near rs3721607. Expressed sequence AI586015 is a potential candidate gene identified by cis-eQTL analysis.

Wtmq4 mapped to 58.8 Mb on mouse Chromosome 10. 2010107G23Rik is a potential candidate gene identified by cis-eQTL analysis. A second locus on chromosome 10 named Wtmq5 was detected at 101.8 Mb. Cis-eQTL analysis identified Kitl (57 cM) and Dusp6 as potential candidate genes for Wtmq5.

    Wtmq6 mapped to 16.6 Mb near rs3658504 and Wtmq7 mapped to 38.2 Mb near rs3683481 on mouse Chromosome 12. Cis-eQTL analysis identified Nol10 (formerly Gm67), Atp6v1c2, C330002I19Rik, Rrm2 (7 cM), and Cys1 (9 cM) as candidate genes for Wtmq6 while Stxbp6 was identified as a candidate gene for Wtmq7.

Wtmq8 mapped to 49.7 Mb on mouse Chromosome 14 near rs3691821. Epsti1, 1300010F03Rik, Lect1, and Dgkh were identified as potential candidate genes by cis-eQTL analysis.

    Wtmq9 mapped to 47 Mb on mouse Chromosome 19 near rs3658160. Pde6c, Cyp2c39, Cyp2c40, Cyp2c37, Pi4k2a, and 4833409A17Rik were identified as potential candidate genes for Wtmq9.
